From your description at least, I dont think your transmission has anything to do with it. Not starting when cold may be the Cold start injector. Its fairly easy to bench test, and real easy to replace. After its fired up, does it idle low or high? Does it run ok when its fully warmed up?
You may have a fuel pressure problem, which can be the pump, regulator, injectors or the lines anywhere in between.
