The 1jz has 3-4 plugs that branch off from the main harness and plug into the dashboard harness. Because it's a JDM made harness, the plugs don't match, so you have to change the JDM plugs to match the USDM dash harness. Also, the plug that goes to the fuse box under the hood needs to be changed as well. (This swap isn't that hard as long as you have everything you need. Just time consuming.)
The 7mgte is a drop in motor for the mkIII, with no changes to the wire harness or mounts, as this motor came with the car. just depending on which year your supra is, you'll have to use different mounts. Pre 89' years use an old style mount. 89+ year supra's use a newer mount because of a subframe change. And yes, you'll need a stock intercooler, (or aftermarket) if you use the 7mgte motor, turbo ya kno?
Of course, there may be other subtle things I dont' kno about the 7mgte that i don't know, as i haven't worked on that engine (I'm mainly a 1jz guy), so make sure to ask around and get a good idea of what you're doing before you start.

1jz-gte swap (Currently spun #3 rod bearings), Apexi high flow filter, Greddy thrust 3" downpipe, N1 3" catback with cat delete tube, 1 peice driveshaft, Bar and Plate intercooler, and 440 JDM 2jz injectors.
Possible 2jz lower block swap in the works if I can't rebuild the 1j. So troublesome.
