I need your opinion on why my car shuts off

Hey guys,

Ok, so my 89 Turbo Supra had a knock in it. We swapped an 88 Turbo motor in but just left the 89 harness in there. everything is running good and strong but once it warms up... it just shuts off and wont start again till it is cool. We took it to a shop and they said all the electrical is working and they replaced and checked all the hoses. They want to try the ECU... I had the extra ecu from the 88 motor i bought but apparantly its different so I need one to go with that 89 wiring harness... anyway, do you guys think the ECU is a likely reason it does that?
