The plug(s) on the harness that connect to the are the main differences between the manual and the auto harness. The same ecu will fit either harness (those plugs are identical, regardless of whether its a 6spd or auto).

If you want to modify an auto tranny to adapt to a manual transmission, then yes it would have to be modified - due to the differing transmission connectors.
