There were a number of electrical changes made '88 to '89... did you account for them all or swap over the engine harness and ECU?
Did you pull the distributor or timing belt during the swap? If so, verify the mechanical timing is all lined up. Firing order is: 1 5 3 6 2 4 Every distributor cap I've used on my car had the plugs numbered though. The cylinders on the engine are numbered from front to back: 1 to 6

so how the wiring harness can be diffrent can that be all that is wrong cuz the only thing i had to change was the distributor to fit my harness. i will take in to fect that yes 88, 89 diffrent harnesses but when every thing lined up it went smooth i just had to use my old distributor.

The differences between years in the N/A harness are few (unlike the GTE)... mostly different plugs and the pin out of one or two connectors including the distributor (I've heard '89 in particular was a bit of a fluke year as you will find some plugs are rather mix and match between the new and old styles) starters the injectors are different. The injectors are the biggest difference between the two though. Pre '89 uses low impedance (peak and hold style) injectors the same as the GTE does. This requires a resistor pack to pull down the signal from the ECU... connecting these to a '89+ ECU will destroy them as the '89 and later use high impedance (saturated style) injectors... no resistor. You can get away with running high impedance injectors on a pre89 ECU if you pull the resistor pack, but I don't recommend it, low impedance injectors are much easier to come by.
Please work on your grammar... your post is terribly difficult to read.

The more I think about it, the CPS/Dizzy, the injector resistor and the injectors may be the only critical differences which would prevent the engine from running. If I have time tomorrow night or Weds I may look into it.

sorry my spelling is off. i have it back firing now but it is doing it at a faster rate. the only things i have had to change on it and use from my old motor are the distributor, injectors, and part of the intake manifold. other then that i am lost. it sounds like she wants to come alive for a few sec's but just fires wrong some where. i have done TDC a few times now and i get the same thing in the end. thank u for giving me a had with another supra

Okay, recap for me, k? Some of this is repetitive, just humor me. Some of these I don't really think would cause this, but let's be thorough.
The car is an '89 and the replacement engine is a '86.5, correct? Have you double checked the spark plug wires are plugged in in the correct order? What year ECU are you using? What year injectors are you using AND what color are their tips (yellow or green)? Do you have the injector relay installed? Have you verified that the injectors plugs are connected in the right order? Is the air flow meter plugged in? You have pulled the distributor to ensure it is at 0?, same for cam gears and for the crank, correct? Have you checked that ALL grounds are securely connected? Try pulling the dizzy and rotating the shaft 180? and reinstall... I've heard that's happened to a fair number of people. I'm a bit lost here too other than what I've already mentioned.
