Without pics and a complete list of what's been removed I won't even guess a ball park range... most people won't. I actually prefer to avoid these kinds of threads altogether.

Here are a few things you need to consider before making an offer though:
How much will a replacement engine cost you?
Will you be doing the installation or paying a shop to do it?
Are you going to buy a rebuilt engine, rebuild it yourself, pay to have it rebuilt or just throw in a used one and pray?
What other components may need replaced? Such as vacuum hoses, intake piping, air flow meter, radiator, coolant hoses, flywheel, clutch and so on... get a COMPLETE list of what's missing and add to it the items which are present but may need replacing just due to age.

In my area the pricing of N/A's varies a lot... anywhere from $500 to $2500 for running cars. I've seen flawless N/A chassis without engine or transmission sell for about $2000 on CL (but who knows what price they settled on when the buyer showed up with cash and started making lower offers).

If you're going to be paying a shop to do all the work, I strongly advise you just wait and buy a complete car that's in good working order.

Question

New transmission (2/15/10---w/ a 24mnth warranty)
new tires
good tires
replaced both power steering hoses with new one
new paint job two years old
A/C heater work great (up and down arrow is worn)
Radio/CD/player/speakers with remote great condition 2year old
interior/exterior good shape
sun roof and control great shape no leaks
no rust
no leaks(oil, power steering fluid, transmission etc..)
new tie rod/ball joint
the only aftermarket equipment on the car is the radio/cd plater
all control work except the cruise control
replace engine with one that had (50-60,000) miles about 2yrs before new paint job
have the recondition heads that were never used
engine overheat need to be replaced
**the cost of a new engine is about 3,000 and a shop would be installing it) not sure about labor cost. *will post pics in about 15 min**

It’s really hard to give an exact number since the mk3’s aren’t very easy to compare price since there aren’t many to compare. If I were you I’d start high and work my way down say start at $2200 but it’s hard to say since price is also dependant on area. It is a 5speed though and I personally like manual instead of auto. If you need to post picks in your ad, take them in the light around the time when the sun is setting. The low light always makes a car look good. Your pics in the shade don’t really make it look good.
