Default valve noise

I've been expriencing a couple of differenet tapping / knocking noises. The loudest noise happens during start up but goes away when the oil pressure increases. The other noise sounds a little like a lifter tapping.
So, today I took the cam covers off and checked the clearances on my valves. All of the intake valves had .010 clearance except the furthest one back on 4 and 5. Both of them had .011 clearance. All of the exhaust valves were at .012 clearance. Would only 2 of the valves being out only .001 be enough to cause such a dramatic noise?

The tapping, if very light may just be the injectors.. we've got loud injectors. The knocking sound may be due to a misfire or the early sign of impending rod knock.

If you really get the knocking just at start up, you've more than likely a rod bearing about to go. My supra was doing this recently until i spun a bearing, and it sounded like it was coming from the top of the motor...such a sad time.

1jz-gte swap (Currently spun #3 rod bearings), Apexi high flow filter, Greddy thrust 3" downpipe, N1 3" catback with cat delete tube, 1 peice driveshaft, Bar and Plate intercooler, and 440 JDM 2jz injectors.

Possible 2jz lower block swap in the works if I can't rebuild the 1j. So troublesome.
