Mine did almost the same thing cause I drove it without the under cover. I hit a puddle and my car died in heavy traffic and I had to push it off the road,
it didn't start and I had to let it sit till I got off of work. It started up and I drove it to the dealer and got another cover and its driven through puddles fine since. You should be ok after it dries but look around for water in the bay and try and blow it out with compressed air.
