Actually, an engine, harness (and ecu?) swap is quite a big mod.

Another source for RPM is the cam sensor pickup on the head. It's quite strange though, because a problem with any of these sensors will likely throw a code or two.

Sorry to say my knowledge of the n/a chassis (i.e. the n/a odometer and the n/a dash harness) is somewhat limited. I'd guess that the rpm signal to the oem n/a tach comes from the ecu. You should be able to trace that signal with a good automotive multimeter, and the TSRM (I'd guess the US-spec TSRM would work for this, despite the Mkiv US-Japanese differences, if you need the documentation in English)...
