I'd talk to some body pros first. Years ago we had a body shop as parts of our business. i did not pay much attention to it, as I was a technician in the repair end.
I do remember hearing that "if you don't get ALL of the rust out, it would come back, like cancer. In fact, we always called it car cancer. Bubbling under the paint in the beginning. But if you do end up actually repairing/replacing the panels, you should have a customizing shop install 'wide' fenders, to accomodate fatter tires.
