That sound is normal with the stock by-pass...

That sound is normal with the stock by-pass valve. As far as damaging the AFM, I don't see how as all the intake is doing is allowing more air to be sucked in and the AFM is only metering the amount...

I'm sorry, I may have missed it but did you say you've done a (replaceable bulb) H4 conversion? If so then yes you can replace just the bulb, but if not you may still have the OEM style sealed...
